Protein interaction or genetic networks are a popular means for integrating data from large-scale studies. By overlaying for instance expression values from an expression screen on a protein interaction network, one can define a ‘disease’ or ‘state’ network, look for possible connections of differentially regulated genes to molecular pathways or ask more in-depth questions on the possible connections between two or more nodes. Biological networks that are however solely build on protein-protein or genetic interactions, or on metabolic reactions essentially lack information on the regulation of gene expression. Results coming from those networks are therefore often restricted. We address this problem by enriching protein-protein interaction networks with TRANSFAC® data on transcription factor-gene interactions. Using the virtual Pathway Explorer, viPEr that was developed in our lab, we can show that these enriched networks serve as a superior basis for the generation of focus networks and the integration of pathway information in high-throughput data analysis.
