Proteomics is defined as the study of the total protein complement of a cell; Computational mass spectrometry is the field of research concerned with the development of algorithmic and computational statistics approaches to the interpretation of proteomics mass spectrometry data. These broad definitions include, but are not limited to: protein identification and quantification in specific cellular environments, networks of protein interactions, post-translational modifications and others. With the sequencing of the genome and subsequent identification of the list of parts (genes and their protein products), there is renewed emphasis on understanding the many roles of the proteome using automated high-throughput approaches. The last few years have seen tremendous improvement in the quality and quantity of available mass spectrometry data, as well as the realization that advanced computational approaches are critical to the success of this technology.

The goal of this meeting is to bring together computational and experimental scientists in the area of computational proteomics and mass spectrometry, to discuss current research directions, latest findings, and establish new collaborations towards meeting the algorithmic and statistical challenges in high-throughput proteomics. Topics include but are not limited to:

* Filtering and indexing sequence databases
* Peptide quantification
* Peptide identification
* Genome annotations via mass spectrometry
* Identification of post-translational modifications
* Structural proteomics via mass spectrometry
* Protein-Protein interactions
* Instrument and protocol development
* Computational metabolomics
* Clinical proteomics

PAPER SUBMISSION: Original, previously unpublished research papers are solicited in all aspects of Computational Proteomics. This year, we are pleased to announce that selected papers will be published in the Journal of Proteome Research (http://pubs.acs.org/journal/jprobs). All other accepted manuscripts and abstracts will be published online on the conference website, unless otherwise specified by the authors.

All submissions are handled through the conference submissions website (http://conftool.informatik.uni-tuebingen.de). At the time of submission (deadline December 15th), authors should indicate whether they would like their manuscript to be considered for publication in the Journal of Proteome Research (JPR). Papers should be submitted according to JPR submission guidelines at the ACS website (http://pubs.acs.org/page/jprobs/submission/authors.html). Short 1-page abstracts should be submitted in PDF format and observe a minimum 1 inch margin and minimum font size 10pt, not including bibliography.

Each manuscript will be reviewed by PC members and the top manuscripts will be selected for oral presentation at the conference (decision letter sent Feb 1st). JPR submissions and corresponding reviews will also be sent directly to the JPR editorial team. JPR editors will select suitable manuscripts and contact the authors to seek appropriate revisions based on the referees’ reports. Revised manuscripts will be due by March 1st. Manuscripts accepted by JPR will be published on-line soon thereafter in a single issue, with a special section devoted to the conference. All papers selected for oral presentation but not published by JPR will be published online at the conference website, unless otherwise specified by the authors.
