EXPLORING VARIATION DATA & VARIATION ANNOTATION WORKSHOP

OVERVIEW
The aim of this workshop is to provide an overview of the different tools and resources for genomics and variation data hosted and maintained by EMBL-EBI. Participants will also gain hands on experience on variation resources as well as on variant annotation tools. More details.

DAY 1: 1. EBI resources with focus on genomics and variation resources (ENA, EVA, EGA, ArrayExpress and Expression Atlas) (Lecture)

2. Ensemble and variation resources (Lecture & practicals)

3. Variant Effect Predictor Web tool for annotating variation data (practicals)
DAY 2: Advanced Variant annotation using VEP perl script

GENOMIC DATA VISUALIZATION WORKSHOP

OVERVIEW
Visualization is increasingly important in life science as data grows rapidly in volume and complexity. The aim of this workshop is to provide an overview and guidelines on some Bioconductor packages and other tools for visualizing diverse range of biological data.

Participants will gain hands on experience on R/Bioconductor packages as well as on Circos tool.

DAY 1: Bioconductor Packages for Visualizing Biological Data
9:00 - 12:30 Lecture and Practicals
  1. Quick introduction to R and Bioconductor (for those who are not familiar with Bioconductor)
  2. Handling genomic features and genomic locations within the Bioconductor project (IRanges and GRanges data structures & GenomicRanges and GenomicFeatures packages)
  3. Practicals using data libraries from public sources (UCSC, ENSEMBL) including examples using Biomart
13:30- 17:30 Practicals
  1. Visualization of features from GFF, BAM files
  2. Gviz, ggbio, ggplot2, GenomeGraphs, rtracklayer packages
DAY 2:  Circos tool: A Round Form for Data Visualization
9:00- 12:30 Lecture and Practicals
  1. Circos introduction, main features and basics of creating a Circos plot
  2. Representation of a genome: chromosomes, genes
  3. Examples of representation of expression data (RNA-seq data as an example) including different displays (heat maps, histograms, scatter plots, etc.)
  4. Circos for genomes comparison
